Has anyone been able to apply for an exemption on an existing listing?
We have only just been made aware by Amazon that one of our listings has the incorrect UPC, the listing has been live for over 5 years so we do not want to lose the ranking and review history by starting all over again.

No workaround that I know of, generally you need to end the listing and start again

Obtaining a GTIN exemption for a product with an existing GTIN is not possible.
You can, however, request corrections for inaccurate data in the Amazon catalogue by reaching out to Seller Support.
